When you're in the Ccleaner program, go to the "Options" tab and go to your cookies. Look there for the cookies you want to keep and add them to the cookies to keep list. You won't be logged out every time you clear them from Ccleaner because they won't be removed.

For Firefox specifically, you could use the Cookie Culler add-on to clear cookies and also select the cookies you want to keep.
